I couldn't find anything in the Regent's Guide, and was wondering how, if at all, clerical spell domains impacted realm magic.

No. Although the GM may assign some arcane spells as appropriate to a clerical domain if the spell closely matches their focus.
For example in RoE2 the Celestial Jewel of Saramie (a trade focussed god) had access to the Gold Rush spell.
I didn't hear of any other temple getting bonus spells, so it was very limited.

OK then. Well for our purposes, they apply with respect to the bonus Realm spells granted by the Grand Basilica and the three Cathedral structures. Those bonus spells must be within the sect's domains.
What does everybody think about giving a bonus to spells in a sect's domain, say casting them at 1 level higher?

I'd be concerned unless the list was incredibly restricted. It takes a tool from the arcane spellbox and moves it over to the divine.
Personally I'd be ok seeing 1 spell for each sect that is an iconic only them thing.
