Having two regents for each temple domain presents a few issues when combining them with a landed realm, specifically when it comes to regent classes.
The first is that the Yuta (Shrine Maiden) needs to have levels in Priest and in something else that can collect RP from Manor and the Kunnushi (Spirit Master) needs to be able to collect from Temple, Law, and Manor as well as needing at least one level of Priest.
One way to deal with this is to simply say "Yup, that's how it works" and leave it, however there are a couple of other options.
First, we can rearrange the holdings. Giving all the manor to the Yuta was just a bookkeeping decision intended to reflect the fact that the Maidens are the secular heads of the shrine while the Masters are the spiritual leaders. There is no particular reason why this cannot be reversed, giving the Maiden of a given sect all the temple holdings and so relieving her of the necessity of having a class to collect manor RP. The Master would still have to have at least one level in Priest, but other than that would be free to concentrate on classes more appropriate to their status as Lord of a landed realm.
Another possibility is to make the Spirit Master a separate character from the landed lord's clan. If we do this, it gets a little more complicated as there would now be 3 regent characters. This would not give the player any extra actions or anything like that, it would basically be like having a Lt at the start of play.
Personally, I favour option #1 (it requires no work on my part), however the uniformity among the sects does sort of nag at me some, so I am inclined to look favourably on the idea of allowing option #2 for those sects that want to do that.
Option #3, is my least preferred option, but it is the more realistic and does have some cool role-playing potential.
